ClickOnce App.Config Location - .Net Framework

When running an application via the ClickOnce technology, the location of the application configuration file can be found in the following folder: C:\Documents and Settings\username\Local Settings\Apps\2.0\*\*\*\MyApp.exe.config.

For example,

C:\Documents and Settings\BSmith\Local Settings\Apps\2.0\D231NBCY.5MO\9EY2K63X.8P2\wind...exe_c2518fcec55695de_0001.0000_none_e889aa1dedcea91a\WindowsTest.exe.config

Note that you may need to change a setting in Windows Explorer to navigate to this folder. In Windows Explorer, go to Tools menu -> Options -> Folder Options dialog -> View tab, and select Show hidden files and folders.
